I don't understand how people are saying wonderful 101 had a good story... I had the opposite opinion of the story when I played through it... Different tastes I suppose...

We see it all the time with the "cinematic" and "nice movie" jabs even when its totally uncalled for i.e The Salty of Us. -Wind Waker has a great story I think. (You don't need 10000 books of in game lore to have a good story and build a world)
-Deus Ex
-Trine and Child of Light are pretty good, considering their price.
- Batman Arkham City has a fun story (altough mostly because of the characters, not so much story telling)
- Mass Effect 3

-This may sound strange, but Pikmin 3 in a way has a pretty interesting story. There isn't much actual story telling, but there's actually quite a bit of an interesting world underneath the surface.
