I'm sure Nintendo has plenty of things. They just didn't want to show it this year, because it would negatively impact sales for their current platforms.

As a big fan of Metroid Prime and Animal Crossing, with all the rumours about those games coming to wiiu, those cheap spin offs felt like a very bad joke.
They were very out of touch in general this time. Last year the conference was charming, smart, plenty of interesting games, they were so connected with the people, and then... this year they were dumb, boring, and the new games are not the kind of games to be hyped.
Lackluster game announcements, honestly.
That and they showed us things we already knew about, without revealing anything too new.

The games Nintendo showed I am certain they will be good. I really am, but already saw them last year. It was lackluster not only because of that but because Sony just the day before brought their A-game and Nintendo paled in comparison. I've had a few rough days since and just today realized again that there are still about 10 games I am going to buy for the Wii U this year alone. I can live with that.
With all that said, I hope and strongly believe that Nintendo will bring their arsenal next year. Showcasing the NX for a 2017 christmas release and reveal a strong finish to the Wii U cycle with a Christmas 2016 release of Zelda, a few more not yet shown projects, Retro Studios game, Next Level Wii U game and perhaps something from a third party studio that they have locked up for NX to show that they are aboard. Maybe I am a bit naive but I do feel that (maybe just hoping...)
Heck, even new footage of Zelda U would have made that failure of a Direct much better! Focusing on 2015 and early 2016 was a huge mistake.

A metroid game.... that isnt really a metroid game.
A animal crossing game,.... that isnt really a animal crossing game.
A paper mario game..... that isnt really a paper mario game.
That is the problem. Not the budgets of said games.
That and the most exciting games (imo) ended up on the 3DS instead of the wii u.
THEY DONT LISTEN TO THEIR FANS!... that is what nintendo did wrong.
They didn't listen to their fans. Who honestly was begging for another M&L game, which btw we already got one this gen, compared to the people that wanted a traditional Paper Mario game.

Basically showing that the Wii U has no future is probably the biggest mistake Nintendo made.
