As Skullwaker said, motion controls.
Maybe it is because I played Skyward Sword first, but man, Twilight Princess' motion controls are just really bad. It's very clear the game wasn't designed with them in mind when the item selection and menus are so confusing, and well, when basically the motion is just a replacement for the B button. Want to just randomly swing your sword? Swing your wiimote randomly. Want to stab forward? Well just swing your wiimote randomly while pressing forward. It's really dumb to be honest.
I don't like having to point at the screen for aiming either, it can get really uncomfortable. Gyro controls fix that. And in the end, I just don't like how the whole game was flipped... it just feels wrong, and that's because it is wrong.

Never played TP on the GameCube, but I have played it on the Wii and Skyward Sword afterwards.
I don't recall having issues with the motion controls, though I do with Skyward Sword.. Indeed, attacking by swinging around may seem weird and dumb, but I didn't find this an issue unlike what I had with Skyward Sword. Since Skyward Sword is created with motion controls in mind, it is a lot harder to play. Specifically, lunge attacks require for an actual lunge but the game always thinks I'm using a vertical slice. I swing diagonal and it still is a vertical/horizontal slice.. This makes it really fustrating when fighting bosses and electric enemies. Since in TP, you can use the nunchuck to change your attack, it is a lot easier for me and I found the motion controls simpler.
As with pointing on the screen, I dislike Gyro (wished I could turn that off on OoT 3D) so I didn't find it a problem and prefered pointing over that..
Of course this is my opinion but I do enjoy both games.
