It's the same base game with a bit of extra content to justify the 3DS re-release. You can include if you'd like, it'd be similar to counting Persona 4 Golden as a PS Vita exclusive.

Ok, they just changed the name for the 3DS release. As I am not very familiar with Hakuoki, I thought it was a different game. Thank you for pointing this out.
Game was removed from the list.
The way I am doing this, Persona 4 Golden would be ok on a Vita list because it is sony exclusive.

Adventure Time, Ace Combat and Pokemon Mystery Dungeon were added to OP.
I have Fossil Fighter released 03-20-15 on metacritics with 9 reviews so far and 56 meta (too low).
I would only share the same recommendation here that I do for most of these lists: pare it down. A lot of the games listed are only average, even for their niche genre. Speaking from experience: Shadow Wars, Pilotwings, Mercenaries, and especially Two Towns can all be taken off to the benefit of the list. Reputation suggests more than a few others should be taken off as well.
Don't fall for the old trap of thinking that more is always better: dick waving is more impressive when the dick in question isn't covered with some visible warts.
Shin Megami Tensei IV, Bravely Default and Fire Emblem Awakening are must games in my opinion.

There's so many more games I have to get!
3ds does seem to have the best library (especially in regards to exclusives) of any hardware in the 8th gen... Running away with it.

Totally agree with this, if this was a recommendation thread...
The aim was to do a comprehensive list based on the criterias mentionned (nintendo exclusive, 60 + meta or million seller).
This is supposed to be more informative than anything else. Like, you don't know what to play next on your 3DS, you can come here have a good picture of what is available, coming and isn't complete shovelware.

Numbers were updated in OP (end of april).
Some release dates were modified. Hatsune Miku will be September 2015 instead of May (no surprise here). Senran Kagura 2 will be August.
And we have a new one incoming winter 2015 :
