Tales of the Abyss, only the first half though. I wanted to punch Luke in the face so many times. But I suppose that was the point..with the character development and all.
Bravely Default: Agnes and Tiz were incredibly boring to me. I liked Edea and Ringabel a lot more...though I was annoyed at how dumb the former turned out to me in regards to a plot twist regarding the latter (seriously, how could you not recognize him?)
Baten Kaitos: I never played the game, but I heard some pretty bad things about the MC. Though based on another twist I read about, I feel like that's also probably intentional.
On a side note, I never understood the hate towards silent protaganists/avatars, since the point of them is supposed to allow the player to insert themselves into the story. I can't honestly hate them anymore than I hate myself :P.

Only game that comes to mind as having bad protagonists is Final Fantasy X and maybe Bravely Default.

With you on the latter. Even the "renegade/evil" choices were still a bit too civil for me.
Honestly, the more I think about it, I do believe that Fire Emblem and Halo (most FPS I've played ignoring Bioshock really) fall into this.

Wouldn't call Vann a terrible character but he was a terrible protagonist.
