Silent Hill: Shattered Memories The twist that all along you are the daughter, reliving a fabricated story of the father you never knew.

Suikoden 2 has a great touching story with the friendship of Riou and Jowy and how they change due to their circumstances. Also, Persona 2: Innocent Sin had a moving story about friendship as well.

The last of Us, easily. I've said it far too many times already, but everything about the story of that games hits me like a ton of emotional bricks.

some of Kingdom Hearts, particularly the endings of KH1 and 358/2 Days genuinely made me cry when i was younger.
