Fire Emblem at smth like 40 hours is my top spot, would have been more if I didn't skip all the cutscense in the game. Didn't play 3DS for almost a year though, feels kinds stale lately with releases I'm personally not interested.
UPD: looking at these hundreeds of hours wasted on Pokemon et al. some have posted, that made me feel a little better :D

Lol. The thing is sometimes I go months without touching my 3DS. Then I just binge play for a month or two. My battery life is down to like 2-3 hours though which sucks.

For sure. Probably 40+ hours of my 200hr Y time was breeding for my good IV/nature shiny Froakie and Honedge. Would usually catch up on TV shows while doing it and got to the point where I hardly had to look at the screen very often.
