Title says it all.
My vote goes to Bioshock Infinite. TLoU had much feels, but BI blew minds.
NINJA EDIT: Assume that there will be major ending spoilers for both games, if you haven't played either or both, then steer clear.

Bioshock Infinite, more conclusive to the story, and dat twist.
Tlou was good too.

Bioshock ended with a twist and a big reveal while TLOU ended with a foreseeable action of Joel.
Both endings are great but I will always choose a twist.

Bioshock I because it actually had an ending.

Bioshock Infinite was more shocking, I like plot twists!

The last of us, because it didn't first piss me off with an out of context defend the position for an arbitrary amount of time. It's only because people were talking about the ending being good that I did not give up on the game.
It is an extremely difficult question as both had phenomenal endings and the endings were better than one another for different reasons, if that makes sense?
Bioshock's ending had been teased throughout the game and was a really satisfying unravelling of story moment, whereas The Last of Us's ending stayed true to the game and the characters. Joel is a shitty person and he stayed that same person, he grew to love Ellie for selfish reasons, she was a replacement and he wouldn't let her go.
I voted for Bioshock as I love twists and complex story lines, so that ending was more satisfying. But The Last of Us is by far the better story, and thinking about it now it may have had the better ending. Can I change me vote? :P
Heart over mind for me. So, The Last of Us had one of the simplest and yet most complete endings. As for Bioshock, i was expecting things to go cuckoo bananas in the last hour and they did. Not bad but i don't think it tops the first game for me. Not that the big reveal in the first game was as profound when you think about it, there was barely any choice to do something else than what the game demands you do. Barely any need to ask kindly.
Both were terrible imo.
On one hand, you had TLoU that was awfully predictible. I saw this ending coming miles away.
On the other hand, you had Bioshock that had a plot twist that felt forced. It was so far fetched that it was barely understandable.
Both ending felt unsatisfactory imo. For both games I felt their was a small chapter missing, a final gameplay showdown to conclude everything.
But, despite being way to far fetched for my taste, Bioshock forces you to think about the ending after the game ends. (altho it may not be such a good thing cause it could be simply because it does'nt make sense lol)
