Excellent topic! I have so many! I am with you with Alone in the Dark. I played the Inferno version on the PS3 and loved it. Very underrated game. Now into the nitty gritty.

Damnation(I am not kidding. I really like this game and completed the campaign three times. I have the platinum)

Haze(LOL) Yes the voice acting was attrocious and the graphics were so-so but the co-op campaign was really fun.

Gothic 4 Arcania

Shellshock 2:Blood Trails--A fun but dumb zombie romp.

Deadly Premonition--I have played this game to completion 3 times--On Xbox, PS3 Korean version and PS3 Director's cut. God I love this game

Venetica--I just love RPGs. I give them a lot of leniency with regards to story and acting as long as you can level up.

The Saboteur was awesome. I don't believe that the Yakuza games were panned though....

Yakuza has a pretty strong cult following as far as I remember.

Resident Evil 6 - I happened to like most of the things that were added to this game. Sure there were unncessary parts and QTEs every now and then, but I ended up getting a good 100 hours out of it.

Mega Man X6(people don't like this one for some reason. After X and X4 it's my favorite in the series.)
Parasite Eve 2(just because they went for the more popular Resident Evil gameplay style, fans of the original despise the game. It's a really good game. Stop hatin' yo.)
Breath of Fire Dragon Quarter. (People hating on this game because of its difficulty suck at video games. It's an RPG and mass grinding is not required.)

Dirge of Cerberus Final Fantasy 7(best third person shooter on the PS2 in my opinion and not because I'm a Final Fantasy fan. Game controls well, and fun to play.)

Grandia Xtreme(if you hear someone talking bad about this game, it's more than likely because the story sucks and the worst characters in the series. Gameplay is good though.)
Resident Evil Outbreak
Resident Evil Outbreak 2(only load times are bad in these games. The best Resident Evil games in my opinion though.)
Scarface the World is Yours(to this day, it's still the best GTA clone. It's better than all the GTA games.)
Shin Megami Tensei Nocturne(Persona fans need to play this game that's better than P3 and P4.)

Too Human. It's a very flawed game, one which overall feels unfinished since it's missing whole cinematics, reuses the same dialogue repeatedly, and even re-uses unique characters who fight with you (i.e. there are random clones of people).

Project Sylpheed (360) Not sure if this counts because it's not a broken game, but it's a 9/10 game IMO, that just got bad reviews because it's 4 hours long.

Can't think of anything else off the top of my head.
