Okay, I suppose they aren't under tracking the physical sales by much but the overall sales are way behind. They don't even correct it when Nintendo releases official numbers of digital and physical sold.

Using Nintendo numbers AC sold at most 395 k at the end of june cause, more than 20 % are digital sales so : 500 x 0,79 = 395 k.
Nothing wrong with US AC sales.

Japan sales have never been correct on VGC. Also, like tbone mentioned AC:NL (USA) sales in June were 505,000. I don't care that much I am just saying VGC sales data has never been correct for AC:NL.

It is about US sales, not Japanese sales.
Even with 505 k tracking is now perfectly fine : 505 x 0,79 = 399 k

But I don't see why you're kicking up such a fuss about Animal Crossing. Every single 7th & 8th gen game in the database (bar Wii & DS titles and the odd title here and there from the other consoles) has digital sales that we don't track, thus are undertracked. But VGChartz tracks only physical sales and thus there are no obvious errors with the Animal Crossing numbers.
Once VGChartz decides to start estimating/tracking digital sales for everything then that's the time to start worrying if they're tracking the game wrong. Right now, we track the digital sales for nothing, so it's pretty much a moot point.
