There's an RPG iOS getting an High-frame rate 3D upgrade to be ported onto the 3DS, it's called ash:

I hope it gets the dungeons that Nintendo cut out when the original came out. That`s the thing i want the most.

By my knowledge this hasn't been written in stone anywhere.

However, there are two main reasons it is believed that there were supposed to be at least one or two more dungeons in the game. The most obvious one, is a missing Water themed dungeon in the Greatfish Isle, where you would get Nayru's Pearl afterwards instead of getting it by Jabun just like that in the final game. Hackers found a lot of 'leftover' rooms and areas in the game's program that suggested there could've been even more, especially down beneath the sea. It is assumed they were all cut because of time constraints, they wanted to get this game out because the GameCube wasn't doing so well.

Anyway, I wouldn't count on the cut content showing up in the HD version, the cut content of Ocarina of Time (the rumoured Light Temple, the Wind Temple and a full-fledged Ice Temple instead of the actual Ice Cavern and of course the infamous chamber of the Triforce) didn't make the remake either.
