Most definitely pokemon ruby I think it was my first pokemon - weird to think its 10 years old already.
edit: if we are aloud spin offs pokemon blue mystery dungeon is a close second.
Pokémon Gold/Silver/Crystal version, because:
- It features the best Pokémon design of any generation (along with the included gen 1 Pokémon)
- The bag with several pockets was introduced
- Items could now be held by your Pokémon
- Special Defense was introduced
- Almost the entire Kanto region remained intact
- The Battle versus Red was one of the most epic moments of my childhood
Generation 3 was also really awesome though, with pretty much an equal play time in the end.
(Heart) Gold / (Soul) Silver. I played that game to death when I was a kid, so many AA batteries used. xD
I got the NDS remake 16 months ago, logged 130 hours within 2 months but I haven't played it since and I haven't beaten Red yet (shame on me).

I would have listed reason why it was my favourite, but you've done it for me. 
I also loved the surprise when you thought the game had ended, but then you'd cross the water and check your map and see the whole of Kanto waiting to be explored (hadn't played Red / Blue at that time). The Johto reason was also my favourite region and I loved the music.

For me Pokemon is one of those rare games that consistently improves with each new entry - I tend to like the newest game most. Of those it has to be HG/SS, loved the style and it was packed with tonnes to do.
