Gen 3 is my favourite most definitely. My favourite Pokemon, region and player characters n.n Gen 6 is looking incredible so far though, maybe it'll be the first one to give 3 a run for it's money :P

If I have to rank them all then; 
1. Gen III
2. Gen I
3. Gen V
4. Gen II
5- Gen IV

I've had both Gold and Silver (bought them the same time originals and remakes).

I've beaten the originals so many times but never played the remakes.

Well it is pretty much a tie between 1 and 2... mostly because I never played later generations that intensly... the gen 1 remakes are prolly the best, because modded firered == touhou puppet play (aka touhoumon) > moar Cirno for me ;P

Apart form the remakes I have only played black for a longer time than a few hours... and it didn't stun me that much...

EDIT: This reminds me... I have to replay Indigo Plateau I overwrite my last safe while testing something... well, at least this makes my signature still accurate O_o, wait... why am I starting to talk about touhoumon so much now...
