I think we'll be seeing new IP's rolling in soon. But no doubt they're working on the next 3DS already, it will at least be talked about or in the planning stages (nearly 2 years after launch, how times fly!)

They are getting ready for a major restructuring, and Miyamoto is getting ready to step down. I say, come 2013, after we learn what Retro is doing, they will green-light more unique projects, and Miyamoto's new team will work on mostly eShop games. Hopefully we will see new IPs out of the restructured groups. They will also have room to grow, and because of that, we will get more games in less time.

It's not like the hardware design teams are also software development teams... now that they've finished working on 3DS and Wii U, they're likely already discussing future consoles, be they redesigns or successors.
But yeah, development will start to pick up now that most Nintendo dev studios have experience developing for 3DS, and are getting experience making Wii U games.

There are 10 different R&D departments within Nintendo. Only three of them are involved with R&D for the next consoles, with a rumored 11th one to be open next year. Nintendo EAD is the biggest and is has 6 divisions itself. Most of them are for software development while only a few are involved with the design and implementation of the hardware, network and OS/apps.
We can expect work on the next iteration of the 3DS and Wii U, as well as work on those systems' OS's, and a handful of resources being devoted to development on the next handheld/home console.

Don't forget they are going to be transitioning to a new R&D building later this year.
