IIRC Retro said they were "tired" of working on the Metroid franchise. There's been 2 games since Prime 3 so maybe they got the rest they needed.

I think they're split into different teams... I'd bet that they're making a DKC Returns for 3DS and their main project is probably a new kind of Metroid game made dually for Wii U and 3DS with some kind of connectivity between the two, similar to what Sakurai is doing for the next Smash.

They have been staffing up a bit, so they may have a new team by now.
