Picture it. HD graphics and boosted graphical power allow them to take the incredible visuals of EO2, and kick them up a few notches. Touchscreen enables the player to physically interact with creatures by touching, rather than the relatively crude point-and-click. Moveable second screen, in addition to being a first-person viewport, also serves as a camera, allowing the player to get the feel of actually taking photographs.

Microphone becomes highly useful when exploring an ocean online with other people. Players would be able to put the HUD on either one of the screens, thereby allowing the other screen to be completely unsullied. Indeed, if the Nintendo Network is robust enough, there could even be online "maps" available that you can access and explore, as ongoing content addition. I'd also like to see the ability to explore more fully-featured islands, and thus expand the game beyond just ocean and beach life.

There could also be the ability to download a large aquarium (that you can swim in) to your 3DS, and then view it in 3D with various life that you put there.

I totally agree with this game!

Touching the fishes rubbing the touchscreen would be a better way to interact, and the ability to use the screen of the controller to view what's happening around you would be a very welcome feature, specially when dealing with angry sharks >.>

From the list, I don't care for any of them. But to have more strategy games would be very nice.

If Battalion Wars III is able to finally live up to the series' potential it could be amazing!
But for that to happen I fear HeadStrong would need some outside assistance.

Regarding Endless Ocean 3, I'm happy that others want to see a new game, but what would it bring to the table besides better graphics and maybe better online?
Those additions alone don't justify making a new game... It would just feel like a re-skin of EO2.

What additions to the gameplay can be made to keep things fresh and interesting?

The graphics are a important point in Endless Ocean, after all this game is about exploring the sea.

Put a new story in EO3 (unlike other I find the adventure story of EO2 really good and diversified with good twists and music), better graphics and make use of the tablet as described above.

Isn't this the truth.  I am a pretty big Metroid fan and have absolutely nothing nice to say about Metroid: Other M.  Whoever decided that moving in a 3D environment with a D-Pad was a good idea needs their head checked.

I actually felt that I addressed that fairly well.

In terms of what the Wii U itself can bring: Touchscreen interaction with fish (and surfaces, etc - imagine actually zooming into a surface using the touchscreen, and then carefully moving obstructing objects in order to access something otherwise unreachable), use of tablet as camera, and possibly also extra uses for tablet along the lines of puzzles involving manipulation of the tablet itself.

In terms of possible innovations in gameplay that could have been done on Wii in theory (although more possible on Wii U): Extended exploration possibilities involving land and related settings, expanded online play (as I noted, "online maps" are a possibility), additional tasks and jobs...

... and they could even add a hint of Harvest Moon to it by having a village with people to interact with, operating on a weekly cycle, with various ocean-related jobs and tasks assigned by them that influence your "relationship" with them (no, I'm not suggesting marriage, a stamina system, or non-ocean-related methods of gaining money). This could be extended to also have a fishing mode, obviously with restrictions on what can actually be caught.

And this is all just off the top of my head. I'm sure that, with a team of experienced developers coming up with ideas for weeks, if not months, you'd get much more than what I've mentioned.

The point is I want to see the series grow and achieve more recognition, as it deserves. Rehashing existing concepts with prettier visuals is just a way to make a quick buck while suffocating the game, creatively.
