Lavos from Chrono Trigger!

There're so many..... But Monster Hunter Tri deserves to be here.
"the death of the sky and the sea" quest where I had to kill (with low raking equipment) a Lagiacrus and a Rathalos was truly awesome!

Nyx from P3, Puppet Ganon from Wind Waker (even though he is so damn hard to beat) Trance Kuja from FFIX (You never actually beat him :D) Yiazamt from FFXII and Riku from Kingdom Hearts 1.
I'm trying to think of a boss nobody else has done...
Okay, you know The Legend of Zelda: Phantom Hourglass? Well, it's my favorite Zelda for a few reasons. One of them is the third dungeon's boss, Crayk, the "Bane of Courage." The way that boss took full advantage of the 3DS's unique capabilities were what made me fall in love with the system.
Glad to see im not alone for liking the Zeus fight in GOW3
1. Shadow of the colossus, flying colossus (2nd one) in the desert. Chasing it down horseback with a bow is epic.
2. Shadow of the colossus, flying colossus (1st one) in the water area. Holy shit moment of the year.
3. Shadow of the colossus, underground boss. The colossus bending down and looking right into your hiding spot, amazing.
4. All the other colossi from SotC
From Dark souls my favorite boss fight wasn't a boss fight at all. Fighting the black knights back at the undead asylum while still very underpowered was epic. It took a lot of patience, blocking, dodging between columns, and 15 perfectly executed hits to take them down. The actual bosses look cool, but aren't all that much fun game play wise tbh.
Ganondorf - Twilight Princess
Shredder - Turtles in Time
All the collossi - Shadow of the Colossus
The Origami Killer - Heavy Rain
Ansem/Xehanort's Heartless - Kingdom Hearts
Xemnas/Xehanort's Nobody - Kingdom Hearts 2
Cackletta - Mario & Luigi: Superstar Saga
Bowser - Paper Mario
Master Hand - Smash Bros
Solus - Breakdown
Whew! That's just a few off the top of my head, but that brought back some cool memories!
Emerald Weapon in Final Fantasy 7. A lonely tween playing that boss over and over again on a 19 inch tv for days, casting Knights of the Round countless times, and adding up the hitpoints trying to comprehend how strong he was. Ironically i found Ruby weapon easier for some reason. back the there was no interwebs to look up how. i'll never forget watching that monster turn red and and hearing that music
MGS 3 - The End, The Boss
MGS4 - Laughing Octopus
Shadow of the Colossus - 3rd colossus, the 2 flying colossi, underwater colossus, 15th colossus.
God of War 3 - Hades, Poseidon, Hercules
Suikoden 2 - Luca Blight, Neclord
Suikoden - Last Boss, Neclord
God Hand - All the bosses, because they were hilarious.
Demon's Souls - False King Allant
Dark Souls - Gywn Lord of Cinder
That's all I can think of right now...Any boss fight has a nice background music, good scenery and fair difficulty level is a good boss fight in my opinion.
Bowser... SMB3, SMW, SM64
Andross... Starfox
Raphael the Raven... Yoshi's Island
Big Baby Bowser... Yoshi's Island. (most epic Bowser battle ever!!!)
Smithy... SMRPG (epic 2 parter, with one of the best endings to follow in Mario history)
Shredder, 1st encounter... TMNT4
Shadow Queen... Paper Mario, TTYD (another epic multipart boss battle)
Rawk Hawk... Paper Mario, TTYD (you win the championship belt!)

You know I was always wondering why no one ever used the dollar sign for $ony, but then I realized they have no money so it would be pointless.
