The Chrono Cross soundtrack is my favourite, closely followed by Chrono Trigger and Xenogears.

- Castlevania: Symphony of the Night, composed by Michiru Yamane.
- The Legend of Zelda: Ocarina of Time, composed by Koji Kondo.
IMO nothing compares to the music of the following 6 16bit games:
Final Fantasy VI
Zelda: ALttP
Super Metroid
Terranigma
Secret of Mana
Chrono Trigger
Final Fantasy IX
A Link to the Past
Ocarina of Time

Megamaaaaaaaaaan!!!! The Megaman series has great music and always plays in my head :P
GTA: San Andreas
They have Killing in the Name by Rage Against the Machine and is therefore completely awesome.
Actual game music though:
Final Fantasy VI, VII and X had fitting music
Mass Effect 1 & 2 (some of the tracks kinda remind me of Pendulum)
Shadow of the Colossus
Elder Scrolls III & IV (the music just works for the settings)
