Do you think Hyrule Warriors will top that?

I think it will pass 1 million, so yes!
FSA deserved more sales, it is one of my favourite games! So fun to play with friends.

Off topic, but I still don't know why a Four Swords Adventures sequel doesn't exist on the 3DS or Wii U! Especially when the Wii had 2d games like New Super Mario Bros. Wii, Donkey Kong Country, and Kirby Return to Dreamland ! I want to play another Four Swords game with online!
I believe so

It's already 500k and holidays are coming...
It will probably be fairly close by the end of the year.
Four Swords and Four Swords Adventures are canon entries in the main Zelda series, so technically on the same footing as a Majora's Mask or A Link Between Worlds, as much as it pains me to say and wish they weren't. They were a small effort sure, but they're still one of the 'Legends'. Doesn't matter, but I thought I'd just mention that .
Anyway, I think Hyrule Warriors will outsell it. The publisher and dev are hoping for a million and it's halfway there. It is over halfway to Four Swords Adventures already. With the holidays still coming I think it should be able to.
