No, regardless of where you have the games downloaded to (System memory or SD card) the games save data is always gonna be on the console itself. That was pretty sweet for me recently, going from a 128gb > 256gb microsd card I managed to derp and wreck the file system of my 128GB card as I was going to transfer the games over... no matter though, just put in the new card and filled it via downloading instead, saves all nice and safe on the system itself.

Still though... would suck if my Switch broke off a rock or so, bye saves!

Hmm, looked at the folder I copied from the SD-card to my computer, and it contains a directory named 'save'. But it contains only four files and going into delete saves on my switch, I cannot find any save on the SD-card (if you select a title it shows where it is saved). So seemingly Switch prioritizes internal memory for saves.
