Nintendo does not 100% own the IP, but the have a large stake in it. They had no stake in Xenoblade Chronicles, only in the company. Nintendo has direct control over a lot of the IP, with Game Freak focusing on developing and the Pokemon Company focusing on licensing. |
Nintendo doesn't have a stake in the IP. That sits at the Pokemon Comapny, a company founded for the exact reason to manage the Pokemon IP. Nintendo has shares of this company. The situation is comparable to Monolith/Xenoblade.
EDIT:
This article explains it further: http://www.polygon.com/2014/6/19/5745732/what-is-the-pokemon-company
"Founded in 1998 in Tokyo, Japan, the organization was established by Nintendo, Game Freak and Creatures — three companies independent from one another — as The Pokémon Center Company. It was officially named The Pokémon Company in 2000.
Its mission was simple in name, but daunting in task: manage the Pokémon brand. This isn't just limited to the franchise's video games, but its trading card game, animated series and films and other licensing responsibilities."
