Pokemon Company is actually a separate company not owned by Nintendo. Nintendo does own a large share of the company, however – about a third in total. So, they will see some of the Pokemon company’s profits.

Couple of things to note.
First, the bolded. Keep in mind that this is a prediction based upon precedent, and to be perfectly honest, given Nintendo's pedigree as a game developer, I wouldn't be surprised to have seen them work out some kind of deal that gets around the usual 30% that Apple takes from your average joe selling a product on their store.
Second, I have to question the notion of not earning much directly from the game. If Forbes is to be believed, Go has been making roughly $1.5 million a day since launch. That's a little over a million bucks for Nintendo in a week, if we just go by the 10% figure used in this article. $1 million a week is a pretty good haul for anyone, and that number probably won't fall off anytime soon considering the game has yet to launch in Europe and some other countries. I can't imagine this not earning Nintendo a good bit of income.
