The level where the village is attacked. That was absolutely incredible.
After that, the level on top of the train.
EDIT: And the collapsing hotel, too. Goddamnit, the whole game is awesome! 
I thought the worst was near the beginning of Shambhala. Those guardians were just a pain.

I was going to write out all that, but you did it first. I definitely agree, that is a great moment since you really get the feel of what's happening from the graphics as well as the feel of the gameplay. The momentum of your character was mimicked to make you really feel like you were in that situation. So brilliant they had to use that set up twice.

When you get to the top of the hotel with the pool, that was just amazing and it blew me away, I just wanted to hang out there in real life. I just sat there and panned around looking at the scenery for awhile.
2nd best would have to be the train sequence, just adoring the heavily detailed scenery you'd go by its amazing how much work they put into that.
3rd would be the ice cave. Or when you first see the river.
I haven't beaten the game yet (so I haven't even read the thread to see if someone else has mentioned this) but already my favorite scene was getting the Marco! reward.
I totally did not expect that and busted out laughing when he yelled fish out of water.
