I'm disappointed that more people aren't saying Master Chief, it would make for a better debate.
Having said that, while I think Master Chief is great i really don't think he would stand much of a chance against Samus. One supermissile would deplete is shield, a second shot and he'd be gone. And that's not even the pointy end of her arsenal.
I'm also not sure how much chance he'd have offensively. In the time it takes the Chief to drain 10+ energy tanks with his weapon of choice, Samus could have killed him with a pencil.

lol, it would be fun to see why people would think Master Chief would win. I would like to see that debate.
Samus would win, MC is strong and tactile and all but Samus has a beam gun with basically infinite ammo and abnormal agility.

Yes. If we are applying proper laws of physics to this. Then Master Chief would win. But in videogameland, Samus wins.

This. A super missile and a power beam shot (in quick succession) could kill Master Chief, but with optimal energy tanks, Samus could outlast much, much more
