My personal favourite is the stone city in majoras mask, which is extremely difficult as well as incredibly well designed. Other great temples are: the shadow temple in OoT and the dessert temple in TP which was beautiful.

Temple of Water in OoT was a heck of a dungeon.
Also the ice temple in A link to the past.
Last one in Legend of Zelda...
the grey tone of the dungeon and the music, oh the music when you first enter the final dungeon.
still gives me chills
