Metroid Prime 2: Echoes' really stood out for me, you know when she waved to those tall alien people. Not saying it's the best, but definitely worth a nod. Also the one Smeags posted is the menu song of Corruption, which I feel is the weakest of the MP opening songs.

Metroid Prime's menu song however wins the cake out of almost any game songs.

Excluding Portal, I LOVE the credits song from Super Mario World. To this day, it will randomly pop into my head and bring a smile to my face.
