And the fact is, PKMN Gold/Silver physically are identical to classic GameBoy carts in construction and hardware. Therefore, they are GameBoy games. Like I said, just because Nintendo marketed them as GBC games does not mean they were. They were GB games optimized for GBC, as already stated before.
This is like if Nintendo made a game that had Wii-specific features and was sold in a Wii case, but was on an 80mm Gamecube disc and could be played in a Gamecube. Is it a Wii game that the Gamecube can play, or is it a Gamecube game optimized for the Wii and sold as a Wii game? It'll be listed as a Wii game, yes, but for all technical purposes, it's a Gamecube game.

I have to agree with some of your points and disagree with others.
I kinda tossed in the "later" part. the first game I had heard announced for Gameboy Color was Zelda DX and maybe Tetris DX? I'm pretty sure both of those were GB/GBC games. I didn't see any of the nice GBC only games until much later which is basically the only reason I said later, so I'll concede that point to you, though I think you may honestly be making too big of an issue over what really is really fairly trivial.
Now, the part I disagree about is the GB/GBC not qualifying as full GBC games. I say they do. There are indeed quite a few GBC games that went above and beyond what GB/GBC games ever did, but that does not mean that GB/GBC games didn't go above what GB games were capable of. I suppose that could mostly be a matter of opinion, but the way color was handled on GB/GBC games i felt was far superior to those games that were designed only as GB games.

If they were compatible with GB then by definition they didn't go above what GB was capable of. Dual format games had to be designed as GB games otherwise they wouldn't work with it. Same goes for any theoretical Wii game that was compatible with the Gamecube. In each case they are designed for the technically inferior console, but will work on the more technically advanced console due to it's backward compatibility.
GB and GBC are two different consoles as games aren't cross-compatible, only GB games were backwards compatible with GBC, not vice versa, and there wasn't a peripheral for GB to allow GBC games to be played on it.
None of this applies to DSi, all games are cross compatible, they are the same console. With the removal of the GBA port then not all peripherals will be cross-compatible, but the games will still load on either machine.
