Tough to pick an absolute favorite, but I will post my top 5 favorites in no particular order, based on a combination of exterior and interior design, as well as how much I liked the show/movie/game that the ship is from:

USS Voyager/Intrepid Class

Excellent design, I love everything about the Intrepid class, I love it's curves, I love it's smaller size compared to most of the other TNG/DS0/VOY era Star Trek ships, I love how it's nacelles move when switching between warp speed and impulse flight, I love it's huge deflector dish for a vessel of it's size which matches with it's role as a science vessel, and it has my favorite interior design in all of Star Trek. 

USS Enterprise E/Sovereign Class

The best of the Enterprise designs in Star Trek imo, I love it's curves, love the interior design, love the heavy amount of firepower it has compared to the earlier Enterprises (16 phaser arrays, 1 quantum torpedo launcher, and 9 photon torpedo launchers after it's refit).

Serenity/Firefly Class

The exterior design is great, really love the shape of the neck and bridge, the curved dome of the mess hall area, and how the engine section spins. While the interiors certainly aren't pretty compared to something from say Star Trek, they fit with the Firefly being an aging vessel kept running by Kaylee's unorthodox engineering, as well as Firefly being a gritty space western.

Defender Class

One of my two favorite Star Wars ship designs, Bioware did an excellent job design this one for SWTOR. I love it's hourglass shape, love how the hammerhead front end harkens back to the Corellian Corvette design from the original Star Wars movie (A New Hope), love it's big gun turrets for a vessel of it's size as well as it's two big engines. The interior looks great as well, especially love the circular holoprojector room and the bridge.

Raven's Claw

My other favorite Star Wars design, Raven's Claw was the light courier flown by Jan Ors and Kyle Katarn in the Jedi Knight series. The smallest vessel of my top 5, and the lightest armed of the 5 (just a single laser cannon under the nose and 2 proton torpedo launchers, one fore and one aft), but I love it's shape and it's ridiculously large engines for a vessel of just 20 meters in length, which suggest it is one of the fastest vessels in all of Star Wars.

No one told me about a giant mech section in GOW4. I wish they made an entire game of this even if a new IP. Now that I would buy a console for to own the physical.

Graphics are kinda ehh, but holy shit, they overuse red in this game. Fire and red lighting. Kinda hurts the eyes a little tbh; it's like playing a game in Hell.

That's just the intro. You have a lot of varied places. Also, explore the shit out of every corner. No chapter select so if you miss gold or upgrades. SOL. I played the game 3 entire runs in a row because I missed a lot. Use a guide if you have to in order to not make my mistake. Easy to miss stuff. Fun as hell game tho. Even if it gets a little repetitive and some fights get a little long.
