The game is clearly darker and it is not like Zelda has not had a T rating before.

Might be yes but we still havent seen much.
Ocarina of time had some dark/creepy moments too and that got an E rating.
It's news to me that BOTW wasn't rated T already. I guess I don't really pay attention to ratings anymore.

The people that rated the N64 games obviously never played them, at least not beyond the Kokiri Forest. There’s bloody torture devices and guillotines in that game. And the spider house with mangled and twisted human/spider hybrids and of course Dead Hand. My cousin, who was still an ‘E’, was scared to death of that game growing up.
The 3DS remake is 12+ in Europe though.
Wouldn't be surprised,considering that it was said that it was going to be darker than the first one.
