I found that one pretty lacking, too easy (I beat it the day I got the game on my second playthrough) and simplistic, even found 2 secrets in that time (where you play against Krang about who has to take the last shuriken). To be fair, I was well trained on the NES TMHT (Hero, not Ninja Turtles in Europe) at the time.

Oh yes it is really easy but it is the game I have beaten the most times of all games out there.
Definitely something from the Pokemon series.
I'll say Gold/Silver from the older era
Sun and Moon from more recent times.

Hmmm, if I had to pick a best Nintendo handheld game, I would pick two: Chrono Trigger as the objectively best game on a Nintendo handheld, and Pokemon Gold/Silver/Crystal as my favourites (tied with Black/White).
