Depending on how you define flop, I don't know if I have played any that flopped undeservedly. If you just mean weak, BioShock: Infinite definitely deserved far more success than it got.
Back when in its early years I would have said Mount&Blade, which did terribly enough to be PENNY clearenced out of GameStop. But the game and franchise have grown consistently over time on PC and is now considered a noteworthy success and has spawned an enhanced pseudo-sequel (Warband), a full sequel (With Fire and Sword), inspired a sister IP (War of the Roses), and now another sequel (Mount&Blade II: Bannerlord). So yeah, once a flop now a hit.

Yeah. That's the thing with properties. The first entry does well. But for some reason, it just escapes peoples mind enough. And the sequel gets burried.
I'm gonna have to say Bayonetta. I know it's a weird choice. But the exclusive nonsense wouldn't of happened. If the game sold "enough" for the other systems.

Took me awhile to think of one, but the Fatal Frame games totally deserved more sales. They were such good games. It pains me that they barely got any sales... ;( I guess they were too scary for people...

It didn't flop, by definition, but PlayStation All-Stars. It's considered a failure despite being profitable simply because people labeled it as a Smash clone that sucks because it doesn't play exactly like Smash.
