Also, assuming they go with the 2 different systems same games route, then nothings changed in terms of their output. Still two pieces of hardware, and still the same amount of games that they'd make overall, but each system gets all of them now. That's good for both Nintendo and the consumer.

As I said before it would be a terrible decision for Nintendo. They will only sell half of the systems from then because one is literally useless.
No company with some sort of economic sense would do that.

That might not be as bad as you think. Nintendo games always have great attach ratios, so not dividing the userbase by half is a great way to get people to buy more games, because now they are not limited by the choice of one piece of hardware. Imagine, per example, that the WiiU and the 3DS were one single system. We'd have a system that has sold around 60-70m by now. But now look at the software numbers:
-Mario Kart7+ Mario Kart 8
-Smash Bros U + Smash Bros 3DS
-New Super Mario Bros 3DS+WiiU
-Mario Maker in a 60-70m userbase
-Splatoon in a 60-70m userbase
-Pokemon in a 60-70m userbase
-Zelda U in a 60-70m userbase
-Mario Sports something in a 60-70m userbase
-3D Mario in a 60-70m userbase
Just those numbers alone are worth it. If they can save money by just making one version of their games, and save time and resources that can be used in more games, that almost doubles the efficiency of the company. They save money, they can make more games, and they give 3rd parties one bigger userbase to work on.
