Off the top of my head, in no order:
Crack in Time's ending. Even knowing there was a sequel to it by the time I played it, it made me feel like the series was ending.
PSASBR: The opening cinematic still pumps me up. Shout out to the stealth reveal with the Michael Trailer, still the best advertisement made by any video game company, period.
Not games in particular, but any of the historic E3 pops. Twilight Princess in particular.
Xenoblade. Just all of it.
Halo Reach's ending.

SMTIV when that thing happens and your whole perspective on the scale of that world is utterly shattered.
Super Metroid when you do literally anything.
Wind Waker when *Link gets the master sword and, for only a split second, *makes a "*holy shit, I'm such a bad ass" face before humbling in the presence of such divine power.

The death in the first 5 hours of the game. Saving Otharon. The "silver mechon's" pilot reveal. The final Dickson scene.
