That's like asking if your car will break when it drives for more than 12h at a time. Staying in motion is not what degrades moving parts the most.

If you demand respect or gratitude for your volunteer work, you're doing volunteering wrong.

I guess you copy the data to an external HDD via USB 2.0 ?
Because that's damn slow. Otherwise no it's not harmful.
You could also try to open the external HDD and build it into the PC, this will decrease the time needed to copy the stuff to 3 hours.
