Hard drive spinning for 12 hours: bad?

I guess you copy the data to an external HDD via USB 2.0 ?
Because that's damn slow. Otherwise no it's not harmful.
You could also try to open the external HDD and build it into the PC, this will decrease the time needed to copy the stuff to 3 hours.
