It's always good to have a dark Nintendo game every once in a while. I honestly think Zelda Wii U won't be as bright and happy as they've been showing.

I can't think of many dark Nintendo games/IP outside of the ones mentioned. Most of them are usually 3rd party. I would say the best bet for a new darker game is Metroid. I'm playing MP2: Echoes right now and I forgot how damn good this game is.

It'll be awhile before I figure out how to do one of these. :P

There will probably be some dark tones in Fire Emblem IF, and SMTxFE.

A new Metroid could also show dark themes too.

I hope StarFox and Zelda U have darker tones again (Twilight Princess/Majoras Mask were both darker, and Star Fox Assault was rather gloomy at times).

EDIT: Dark themes > Mature themes (hell even early Kirby games had dark themes in them).

Maybeee. Hard to say though apart from FE and if you count SMT x FE cause while that game doesn't look very dark from the trailer, it certainly has a rated M hanging over it which got me curious
