So what does this have to do with Metroid Prime?
Nintendo didn't buy Retro until a few months before Metroid Prime released. All the changes Miyamoto made to the game mentioned by Takilla would have to happen before that. All of this was made because he was the producer of the game, not the board of directors.

Gravity Rush is decent from what I heard, but it's still quite a stretch to call them one of the best developers in Japan. Maybe if Team Ico finally released a new game...

It has everything to do with Metroid Prime ...
Retro Studios was initially a partnership between them and Nintendo. Nintendo had bought Retro Studios well before the release of Metroid Prime which had meant total control of their development from top employees at Nintendo.
I'm not denying his involvement as a producer of Metroid Prime but you can't exactly discard his influence on the project as a member of the board of directors for Nintendo ...
