I heard the sequel was confirmed, with the story being after the first and before the second game.  Probably showing Sigma stopping the virus from being released, how he lost his arms and eye...

The creator of the games seems to have the setting for the sequel already planned out. These were posted by a fan on the facebook page made by the creator: http://s9.postimg.org/6j07t4m8d/1620638_369659219852715_53829130961638918_n.jpg Not sure how accurate that is though.
But last time I heard he didn't get a green light from his company to produce the game. 999 and ZE sold well in the west, but are in the red in Japan, so that's why they don't want to make it. He made a facebook page to ask for help with ideas from the fans on how to make the game a reality, as he won't give up on it. https://www.facebook.com/kotaro.uchikoshi?fref=pb&hc_location=friends_tab
