The very problem you suggest is actually a benefit to both companies.  Depending on how licensing is approached, a Nintendo console buyer could also get Halo 5 for their console, while also picking up Mario Kart.  The Microsoft console buyer could pick up the latest Zelda game for their kids, while he's sitting down to Forza.  Nintendo could offer a Wii Fitness for its console.  One that does or doesn't take advantage of Kinect.  Nintendo could offer a second-screen controller like the Wii U controller, which could be used on either console. 

I'm sure they could figured out how to share the spoils.  Nintendo would likely lose out more on royalties on the home console, but with the mobile platform they'd likely make it up.  Especially if it was licensed to other third party mobile phone manufacturers like LG, Samsung, HTC, or even Sony.

It would be pretty awesome and Sony would have some very tough competition, but I think its really hard to partner with MS; they seem like bullies.

You'd be surprised.

In the 80's, in Japan, the most popular PC standard was the MSX.  It was also popular in Europe and other parts of the world.  Every serious electronics manufacturer made an MSX compatible computer.  Microsoft was the MS in MSX.  The developed and maintained the MSX standard, but Japanese electronics manufacturers created their own PCs based on that standard.

Once the IBM PC became the business standard world-wide, MSX computers went out of favor.

In fact, Metal Gear Solid made its debut as an MSX game.

I'm suggesting the same thing.  Microsoft essentially establishes the standard, though Nintendo would be involved in shaping that as well.  But it would be a platform that Nintendo could customize, not simply rubber stamp it.
