Definitely Zelda and Metroid at the top. after that there are a couple of cool one offs. Eternal darkness, xenoblade chronicles. But as far as entire franchises go I'd just go with Zelda and Metroid and MABYE starfox. starfox 64 and adventures had some cool story pieces. I feel like there's a lot of potential for the star fox universe.

I think Zelda is the best. Although Zelda's story is very simple, it is so full of details with every character in the games saying interesting things and so well developed, that it is always nice.
Fire Emblem and Metroid are also interesting, but I haven't played many games of these two franchises.
