What exactly is your basis for saying NSMB2 didn't hurt NSMBU? By the time it was bundled about a year later it hadn't even matched the aligned first week of the Wii version. Even with the bundles and about another year it is barely above the non-aligned (so first week only for Japan) third week for NSMBW.
Obviously install base is an issue, but if NSMBU had performed better, the install base would likely be a lot bigger. In the 7 weeks starting with the release of NSMBW, the Wii sold 26% more than the Wii U has sold lifetime. 7 weeks versus 97 weeks. Actually, compared to NPD, VGC seems to have the Wii U pretty heavily undertracked in the US for that period. So it is likely even higher. The Wii had also been showing substantial YoY decline prior to the release of NSMBW, so that isn't purely the Wii riding high on its own.
The impact probably wasn't isolated to NSMBU. In all likelihood, NSMB2 would have performed better without U coming along to shorten its legs. There was a point where it was fairly closely aligned with the sales of MK7 and 3D Land, but it has fallen away over the last year. That is a big difference from the DS where NSMB was far and away the top seller. Now I doubt either of the games would have performed equally to the DS/Wii versions even if they had been further apart, but there is no definitive way you can say NSMB2 didn't hurt NSMBU.

By this logic, every game release hurts every game (whether that be same franchise/genre/platform/etc). Toukiden hurted SS sales in japan for instance. Do we have to take every little thing into an account?
If we are talking NSMB franchise only, Are you telling me NSMB2 would have significantly notable different lifetime sales if NSMBU never released? If so give me an example of how much.

N3DS LL is doing so well (still sold out). I bet if it didn't have stovk problems, First Week sales would of been over 800k :P
