Ren and Stimpy always perturbed me as a child, and just naturally grossed me out. I realize now how adult it was.

The Last Airbender is very much a kids show being on Nickelodeon, but isn't for them really since it deals with many morals, such as killing and has many other adult themes.

Me and the girlfriend recently got The Lion King and Beauty and the Beast on Bluray. They both had some pretty mature themes that I never caught as a kid. That's what makes a good kids movie though. There needs to be something for the parents as well. And the random adult moments sprinkled into Spongebob are just the best.

The Secret of NIMH: Conpiracy and murder. Besides that the film is dark, scary, and over the heads of most children.

Spirited Away: It's about growing up and taking responsiblity fo your actions. Again it's dark, scary, and kids would probably get board watching it.

Labyrinth (Not animated, but it was for kids) It's all about leaving childish things behind and growing up. Besides that a baby is stolen for who knows what purpose and some creatures remove their heads and throw them around like volleyballs while singing the worest song ever put on film.
