Another deserving city would be Markarth from Skyrim, I love how it's built into the mountainside.



For whatever reason, I've always held Alexandria, Lindblum, and Oeilvert from FFIX in high regards. There are some many unique things about each location that make your time in each very memorable.

I love Kamurocho from Yakuza 3, it may not be the biggest city but its crammed with something on every street.

Add: Final Fantasy IX actually has couple of the best locations in Final Fantasy games:

Lindblum 

Alexandria

And Treno. (Maybe even the Sandy Treehouse as well, before it gets destroyed....)

Very well designed and detailed with some awesome missions.
