I thought Wind Waker was the worst Zelda of the series. Kudos to Miyamoto, he made a cell shaded game which worked, but Majora's Mask is still my favorite, followed by Ocarina of Time (Still haven't played Twilight Princess).

For me, It's hard to make a decision, but I would have to say Mario Kart. Mario Kart was probably the most important creation Miyamoto made, I put more hours into Mario Kart then any other franchise, and a good new Mario Kart game can be enough for me to get a whole new Nintendo console.

Other meaningful games: Super Mario RPG, Super Mario 64, Metroid Prime, Pikmin, Ocarina of Time/Majora's Mask, and Super Smash Bros.
