Worth noting that this is what happened to Megaman Universe before that went the way of the dodo.

There are arguments for the project's cancellation, as it seemed like a project that Inafune had to beg and plead the Capcom higher-ups to really want to do, and now he's gone...

It'd make more sense to can it before then, if you really didn't want to do it, why waste money putting something out there on the 3DS e-Shop that you're not going to invest in any further?

Seems ominous since they (they = Sven, I think) recently stressed that MML3 wasn't actually greenlit yet and was just in the prototyping phase.

I think it's okay. It's still on their games page that has their full line-up. If you click on the yellow button on their main page it takes you to:
