Yes, more than once. I can't remember any specifics right now, though, but I'm absolutely positive that I have.
I felt that way with a few of the Tales games. Dhaos from Phantasia and Yggdrasill from Symphonia.
Andrew Ryan from BioShock (not an RPG, but more interesting than most). He definately had some good ideeas.

well i understood the motives of the daedric cults, i would have fought with them if i hand a choice, i was once running as the grey fox in imperial city so people from the shops in the market district came after me, some of them died so i coudnt buy armor and weapons anymore :( i got pissed and went and killed the captain of the guards.

I agreed with some villains and their view points, especially in the case of Dhaos in Tales of Phantasia.
Heck, he was a hero to the people of his planet, and the last hope for their survival. I always felt a sting of shame when I defeated him in the end.

Yeah, in many games. Mostly because the "hero" of the game is usually very annoying.
