There are too many games, but Uncharted 2 is the first one that comes to mind, and for a good reason.

Final Fantasy XIII/Uncharted/The Last of Us

Soo many good games very hard to chose. For me I'd say three way tie between Shadow of the Colossus, Super Metroid, and Metroid Prime. Close behind would be Portal 2, Blaster Master, Jet Force Gemini, MDK 2, and Soul Reaver.

All of these (with the exception of MDK2), are heavy on exploration, puzzle solving, and provide unique moody sifi environments with a sense of isolation.

Of course and the name is FF9 :)

My favourite games is tied between Crash 2 and FF7. Crash 2 because it is awesome and FF7 for more that and nostalgia.
