It really is a moment of hindsight is 20/20 regarding Soraya's comment, due to the harassing she had following the Xenosaga trilogy. 

Haven't played but from what I gathered, appart from the 2nd episode, the writing there is amongst the most stellar in the fields of video games you could get. 

F***ING insane.

Though I hope nonetheless she gets to somehow brain storm ideas and scenarios with Takahashi's project nonetheless. They've been great at working together throughout their careers, hope that's still the case nonetheless.
