They doomed themselves with their wish to branch out to the PS4 and mobile. Nintendo doesn't buy studios that aren't aboard with them, and AlphaDream clearly wasn't. Their remakes of older Mario & Luigi games were a means to maintain cashflow while working on games for non-Nintendo platforms.

That kind of reminds me of Game Freak's attempts to branch out from Pokemon by releasing multiplatform games. I'm not sure if GameFreak being owned by Nintendo in its entirety would solve their issues, but then again, anything related to the ownership of Pokemon's IP is a headache waiting to happen.
