I'll say that I was surprised when they announced Switch exclusivity. I'm guessing that it was easy for Nintendo to secure it since the series isn't a huge seller.

The original game sold over 4 million on consoles, and MUA2 sold about 2.5 million despite meh reviews. Those were solid numbers.

If I had to guess, this could be something like PS4 Spider-Man, where Disney could have gone to Koei Tecmo or Team Ninja and asked if they were interested in making a Marvel action game. And they might have decided to make it a Switch exclusive to keep development costs down, figuring that the Switch's design and user base is most likely to attract local cooperative play. They're also working on Nioh 2, so maybe this would require different resources depending on where both games are in development.
